I didn't get the impression that Echo knew her "imprint" or whatever was dead (or even existed at all). My interpretation was that the "you can't kill a ghost" line was something that the Icky Guy had said to the little girl who became Echo's imprint, and she was quoting it.

But that may have just been me.
